DESAIN PRIMER UNTUK AMPLIFIKASI DNA SECARA IN SILICO GEN CYTOCHROME OXYDASE- SUBUNIT 1 (COI) KELINCI BELANG SUMATERA (Nesolagus netscheri)
The Sumatran striped rabbit (Nesolagus netscheri), a rare and endemic species of Sumatra, is classified as a data-deficient species by the IUCN. The lack of genetic data on Nesolagus netscheri is due to the limitation of primers for DNA amplification of Nesolagus netscheri, so a primer candidate specifically designed for in silico amplification of the COI gene of Nesolagus netscheri is needed. This study aims to design primers for the COI gene of Nesolagus netscheri for in silico amplification and calculate the amplicons length of candidate primer pairs using FastPCR software. Whole genome sequence data of Nesolagus timminsi and COI gene sequences of several species of the Leporidae family were retrieved from GeneBank, then aligned and selected primer candidates based on conserved regions formed using Unipro UGENE software. The selected primer candidates were paired forward-reverse and specificity analysis was carried out with Primer-BLAST and OligoAnalyzer programs. The results of the COI primer design obtained 4 primer candidates, namely primer candidates COI-2, COI-4, COI-6, and COI-8 and the results of the amplification test in silico 4 pairs of primer candidates were able to capture species with the same family to Nesolagus netscheri with the length of the resulting amplicons ranging from 514 bp-518 bp.
