Genetic diversity reflects the variation in genetic material present among bacterial species and isolates. Characterization of genetic diversity can be performed using the 16S rRNA gene, which is widely utilized as a molecular marker due to its ability to identify bacteria and determine their phylogenetic relationships based on differences in genetic sequences. The information obtained can be used to describe the level of bacterial diversity, including in extreme environments such as low-pH habitats. One of the most commonly used methods for bacterial identification and classification is DNA-based genetic analysis using the 16S rRNA gene because it is highly conserved and present in all bacteria. This study entitled “Genetic Diversity Analysis of Acidophilic Proteolytic Bacteria from Rawa Palem Raya Based on 16S rRNA Gene Sequences” aimed to obtain acidophilic proteolytic bacterial isolates and analyze their genetic diversity and genetic relatedness. The study was conducted through bacterial isolation from soil samples, morphological and microscopic characterization, proteolytic activity testing using Skim Milk Agar medium, amplification of the 16S rRNA gene by PCR, DNA sequencing, and bioinformatics analysis. Phylogenetic relationships were analyzed using the neighbor-joining method with 1000 bootstrap replications in MEGA 12, while genetic diversity was analyzed using DnaSP 5.10. The results obtained nine acidophilic proteolytic bacterial isolates characterized by rod-shaped morphology, Gram-positive characteristics, and endospore formation. Proteolytic activity testing showed proteolytic index (PI) values ranging from 0.54 to 2.33. The genetic diversity of the nine isolates was classified as high, with values ranging from 0.800 to 0.928. Based on the phylogenetic tree, isolates BAR1, BAR8, and BAR9 were closely related to Bacillus wiedmanni strain FSL W8-0169, with percent identity values of 98.66%, 99.37%, and 97.12%, respectively. Isolates BAR2, BAR3, and BAR7 were closely related to Bacillus paramycoides strain MCCC 1A04098, with percent identity values of 98.72%, 99.92%, and 98.81%, respectively. Isolate BAR4 was closely related to Bacillus cereus ATCC 14579, with a percent identity of 98.88%. Isolate BAR5 was closely related to Bacillus proteolyticus strain MCCC 1A00365, with a percent identity of 99.09%, whereas isolate BAR6 was closely related to Bacillus paranthracis strain MCCC 11A00395, with a percent identity of 99.24%.
